Recently, Yang Zhaoyong's team and Zheng Junhua's team of urology department of Renji Hospital of Shanghai Jiaotong University School of Medicine developed a new spatial transcriptome sequencing technology Decoder-seq.
Decoder-seq technology utilizes microfluidic-assisted orthogonal coding strategies to generate arrays of high-density spatial barcodes on 3D nanobases for low-cost, high-sensitivity, high-resolution spatial transcriptomics research.Based on the advantages of Decoder-seq, the research team completed the spatial distribution analysis of low expression olfactory receptor gene in mouse olfactory bulb and accurate mapping of hippocampus single cell.On this basis, the team collected 8 tissue samples from tumor center and tumor boundary area of 3 cases of early renal transparent cell carcinoma (ccRCC) and 2 cases of early renal chromophobic cell carcinoma (chRCC).
Based on cell types and molecular characteristics, the researchers defined seven cell niches (CN 1-7) and found significant spatial differences between the two subtypes in cell composition, immune infiltration patterns, and cell-cell interactions.Spatial immunological score analysis showed that immunosuppression or infiltration was related not only to sample subtypes but also to tissue spatial distribution.In addition, tumor cells in CN5 showed an outward dissemination pattern from tumor center to invasion edge to normal region, and in CN5, tumor cells interacted strongly with immune cells, and CD8+ T cells were upregulated in matrix and normal region.Based on CN5's spatial gradient upregulatory genes in the direction of diffusion, the team identified a set of spatial gradient-expressing EMT-related genes (dEMT, 27) that are widely distributed in CN5's matrix regions.Notably, higher dEMT scores were also significantly associated with poor prognosis and higher tumor staging in RCC, which provided important ideas for understanding tumor development and treatment.
